For starters, check the T-connectors and make sure they are fully plugged in until they click.
Secondly, test the 4-pole using a circuit tester like part # PTW2993. Turn on the vehicle headlights and test the pin on the 4-pole that is fed by the brown wire. If you get voltage on that pin, you have ruled out the vehicle as being the problem.

You will want the Yakima roof rack on your 2016 Toyota Avalon as level as possible, but due to the different strength points on a roof and the differing heights of the towers it isn't uncommon for crossbars to be a little out of level with each other. They shouldn't be so far out of level that is causes issues with accessories fitting though, which is the main concern.

I recommend starting with the vehicle side connector on your Chrysler Pacifica. Use a circuit tester like # PTW2993 to test the functions of the connector, specifically the right turn/brake location.
