The best all around bike rack solutions are the hitch bike racks. The roof rack options get pretty expensive pretty quick, plus it's harder to load unload, fuel mileage can be affected and wind noise can be created. Also if your not careful you might have clearance issues like garage doors.
Trunk racks are not terrible but the racks touch the paint of the vehicle which can some people don't like and it's just not as solid of a connection as a trailer hitch which bolts to the vehicle frame.
