To lower your pin box height there are a couple options. First, I recommend adjusting your pin box to the position closest to your trailer if it isn't already. Next I recommend adjusting your 5th wheel hitch to its lowest position. Finally, you can change out your Reese Adapter which isn't a fit for you 2018 Nissan Titan XD for the Demco adapter # DM6200 which is a fit. I am not 100% sure what you are referring to in regards to the factory 5 wires, but your 2017 Nissan Titan has a factory trailer brake controller port and will use an adapter to plug in to your Tekonsha Prodigy P2 # 90885.
