As far as height goes for the Demco HiJacker 5th wheel hitch # DM8550034 the minimum measured up from the base rails in the truck bed is 15-1/4 inches. You should not have a problem closing the Tonneau cover on your 2015 Chevy Silverado 3500HD depending on the type of cover it is. Should there be an issue you can easily unpin the head from the base and set it aside.

I think you mean the Companion Base item # BWRVB3700 and you can absolutely get a replacement head for it. You will want the Replacement Head Assembly for B&W Companion 5th Wheel Trailer Hitches item # BWRVC3006. I recommend verifying you have the base for the 2019 puck system. GM changed their pattern starting with the 2020 model year. The Companion bases for any GM trucks made after 2020 will not fit the 2019's and older.
